If you listen to the ATC recordings you will hear a lot of exchanges along with one very painful (final) comment.
Weather was reported 1,000OVC with tops about 3,500.
Very sad for those involved.
Ugh. That final 'comment' is horrifying. I wish I hadn't gone looking for it.

That weather is what people call "soft IFR" great to practice in with good visibility underneath and on top. Very sad situation for all involved, but the weather seemed pretty benign for an IR pilot, but not goo for a VFR guy in a new airplane.
Was the pilot VFR? It said the flight was on an IFR flight plan but of course that doesn't tell us much about the pilot's level of currency.
Given 'soft' IMC as you mention, the lack of fuel exhaustion (assumed from the "burst into flames" comments in the article, it's a head scratcher from what I've read (just the link in the OP).
