Those two are far apart. Not sure how much time you have and what kind of transportation you have.
Also consider Flying Heritage & Combat Armor Museum.
How about a hot air balloon ride at S43?
 
Are the Blue Angels going to be in town?
They were last weekend. Got to see them for my first time.

Apologies if this was a tongue in cheek reference to the illustrious flight surgeon thread, and I was slow on the uptake…
 
I spent the night once in Sea-Tac airport.

It was pretty boring, I don't recommend it. The most exciting part was watching the guy with the back pack vacuum cleaner do his job...

Either one will be great. Depending on where you start and end your day, one may be significantly closer - I'd use that as a tie breaker.

If you are looking for something else: Seattle has a nice downtown area, too - might be worth strolling around Pike Place Market.

If you take the Factory Tour, they might want you to install a door.

I'd vote for the Museum of Flight. If you've ever been in any kind of assembly plant from can openers to cars, they're all pretty much the same except in an aircraft fatory there's BIGGER parts and slower action.
 
Old Stove Brewing in Pike Place Market in downtown has an amazing view of the water, ferry activity and BFI and SEA arrivals.
 
I personally like the houseboats, I’d rent a kayak or a boat and go around the lake and enjoy the scenery. I was there recently and enjoyed it. Also some nice parks to walk.
